Brown water in the toilet bowl almost always comes down to iron, manganese or rust, and the useful diagnostic is where else in the house it shows up and whether it clears. A bowl that stains while every faucet runs clear points somewhere different from a whole house running brown at once.
First, narrow it down
Run the cold tap nearest the meter or pressure tank into a clear glass. If the water is brown at the tap too, the discoloration is arriving in the supply. If the tap runs clear and only the bowl and tank are stained, the color is coming from deposits sitting in the toilet itself or from the slow oxidation of dissolved iron once the water stands. Check the hot tap separately: brown only when hot points at the water heater.
Iron and manganese are the usual answer
Penn State Extension notes that iron and manganese carry secondary standards, which are aesthetic rather than health based, with recommended maximums of 0.3 mg/L for iron and 0.05 mg/L for manganese. Dissolved iron is colorless in the pipe and turns rusty brown when it meets air in the bowl. Manganese produces the darker, almost black-brown staining. Both are common on wells and both stain fixtures and laundry long before anyone would call the water unsafe.
Sediment, rust and a disturbed main
On a city supply, a sudden brown episode across the whole house is often hydrant flushing, a main break or fire department use stirring up settled deposits. It usually clears in a few hours if you run a cold outside tap. Persistent rust in an older house with galvanized steel pipe is the pipe itself corroding, and a filter downstream of that will keep clogging without addressing the cause. A water heater full of sediment gives brown hot water only.
Choosing the treatment
Test first so you know whether the iron is dissolved or already oxidized, and check the manganese and the pH while you are there. Dissolved iron at modest levels can be handled by a softener when the conditions are right, but oxidized iron fouls softener resin and needs an oxidizing filter instead.
